Default question about onboard battery charger

So i have 2 batteries on my boat and an onboard battery charger like this one. I need to replace one of the batteries so i went to disconnect things and realized something strange. The charger has 3 outputs that go to the batteries and 2 of them were both hooked to 1 battery and the other output goes to the 2nd battery. I assume there isn't any harm in having two outputs go to 1 battery, right? One for each battery is sufficient and i could just disconnect the 3rd output right?

All 3 charger outputs need to be connected. The one lead marked for the main cranking, needs to be connected to the main cranking. The other two will be connected to the house bank. If you ever wanted to double the house bank by adding a 2nd battery, then you have the capacity.

It lists that in the install directions no matter how many banks. Each one needs to be connected.
