Looks good! If you can, try to tilt that pump mounted to the panel so the pump head (where the hoses attach) is a little lower. That will help extend the life of the pump.
The Y Valve is a great way to add a lot of control, without the expense of additional pumps. A passive system (with a Wye) works just fine if you don't need control over which bag fills.

Mounting the pump horizontally like that can potentially lead to failure of the bearings and or brushes. It's unlikely, and typically only happens when the pump head is higher than the motor, but it's cheap insurance to prevent having to replace a $200 pump, because it's usually after the warranty is over that it fails.
Sounds like a good plan, post some pictures when you're done.

Jason, in the photo above with the 3 pumps, which one is mounted correctly ?

Well, technically none of them are mounted wrong, since the pump head (where the hose connects) isn't above the motor. But we would prefer it if pumps were installed with the pump head below level with the motor. Based on that, the bottom pump is mounted correctly.
Watch our product video on the Jabsco Ballast Puppy Pump for more information, I talk about installation at 2:00 in.
