This looks pretty bad to me... I can't budge it so far. How do I get it out? Total noob here dealing with this. Someone please walk me through what needs done and how to do it. Also links to parts would be much appreciated. Thanks!

Those are the correct parts. You also need gasket sealant glue.
To remove the thermostat I used needle nose plyers and flat head to pry it out.

maybe try a small chisel? Some PB Blaster? Just be careful.

Use a wood chisel, not a metal chisel. Let it slide under the lip and work it around. A metal one can cause damage. Remember to slide the chisel, not chip with it.

A wood chisel looks like this:

A metal one looks like this (don't use):

Good tip on the chisel! Might trash it a little but totally worth not trashing your intake mani. I will be replacing mine during winterization.
I just need to find the torque values now.

It ended up coming off easily after I took the gasket mostly off. It is pretty rusted and worn but I tested it in some boiling water and it seems to be working at least a little. It opened some at 160ish but not much. Maybe 1/16 inch? It was open maybe 1/4 of an inch at about 180. Does that seem right?

The dealership where I got the boat is sending me a new thermostat and a gasket. Pretty nice of them I think... I have looked at everything else and didn't really see an issue. There was a small kink in the line coming in from the lake. I went ahead and took off an inch and made it better. I looked at the trans cooler screen and didn't find anything either.

Any ideas? Will this new thermostat be better?

Also will all the air that is now in the cooling system after checking everything be a problem?

If it is fresh water cooling you will be okay.
