Anyone ever had an issue where their boat won't go over a certain amount of Rpms? After being out all day and after a boarding session the boat would go to 2800-3000 rPMs no matter how much throttle I gave it?

Yes, I had this happen, I have the same engine as you. The engine is going into limp mode. 3000 RPM's is the magic number. Take a look at your oil pressure gauge and I'll bet money it's low. and I'm also betting that the reason it's low is because you're low on oil (probably 3 quarts or more low). Check your oil, top off your oil, and look for any leaks.

When was the last time you changed the plugs?

Checked the oil. It was full. As far as I know the plugs are original, boat has 220 hours.

Fuel filter, just had the same thing happen on my 06 LSV. Took off the filter and could hardly blow through it.

It goes into the limp home mode for almost any error. I had it do the same due to a fuel filter as mentioned above.

I'm no expert, but I think you may have a hard time specifically diagnosing what is wrong without just replacing things and seeing if it fixes it. I suggest starting at the least expensive. For me it sounded like it was missing so I guessed the plugs were bad and ended up correct. Runs better than ever before so at 220 hrs it can't hurt to just change the plugs, filter, and other suggested maintenance items first.
