Strange engine behavior

I have been doing a lot of tube pulling lately and three times already (last three times the boat was in the water), I get an RPM fluctuation somewhere around 3200-3500 RPM. The fluctuation is pronounced enough that the boat will jerk and loose speed. The interesting thing is that the boat seems to run well in the first 20-30 minutes before the fluctuation starts.
Boat runs fine at and below 3000 RPM when I bring the power lever back.
Perfect pass is in the off position when this happens.
Has anybody ever seen this before?
Boat is 2005 XLV, EFI.

How old is the fuel filter? I would start there.

Just asked the previous owner. 2.5 years ago. I bought the boat 3 months ago.

Book calls for once a year others change every other.

It's located to the left of the vdrive. silver canister with a hose on each end. NAPA is where I got the last one.
